"Legendary Marks can be used to purchase Legendary weapons and armor in the Tower."

These items are crucible and vanguard rewards used to purchase equipment from vendors.

With The Taken King and Update 2.0 Legendary Marks have now replaced Crucible Marks and Vanguard Marks.
